None of these big shounen protagonists are stupid, rather they are simple-minded. What I mean is that they see the world in black and white and they try to bend the world to their will in one way or another, they have some big childish dream that it seems impossible for them to achieve. This tends to work because then the author can contrast their childish protagonist with a more complicated world. Luffy acts incredibly dumb and yet he is also very wise, he immediately understood that Black Beard was evil and pretty much anytime a good character tries to do something stupid Luffy convinces them otherwise. For example Sanji's life was saved by the peg-leg guy thus he feels that he owes his life to him, however Luffy reminds sanji "dying is not how you repay someone who saved your life." Luffy immediately understood that Sanji's mistake was that his life and his own choices has value, he has a responsibility to live for himself, chase his dreams, and live a life as true to himself as possible, he doesn't have a responsibility to die. Basically Luffy is a fairly static character who instead imparts the themes of One Piece onto the much more dynamic and complicated side characters. If Luffy was perfect he would feel like a Gary Stu or a messiah type, however because he acts the way he does he rather simply seems like someone destined for greatness because he has self-actualized. Gon is a deconstruction of this archetype, Gon also sees the world in black and white, he also follows only his own ideals, and never second guesses himself and guess what he is often wrong and this tendency ends up being a tragic flaw in the chimera ant arc. Because Gon was unable to understand the greyness of himself or his enemies he ends up ruining his own life. Gon also has childlike innocence however Hunter x Hunter tries to contrast the childlike innocence of someone like Gon who is a border line blank state with someone who has truly experienced the worst of the world and slowly ended up growing into a kind, empathetic person. Gon contrasts the traditional shounen protagonist by lacking the empathy and maturity that can only be gained by both positive and negative life experiences.
