at the end of every episode, there's a lady giving the last news on tv, news about what's happening in the next episode (for example in the episode before the fall of tokyo tower she announced the collapse of it)
in the episode before yuuki's death, she was telling about many people who kept on dying days after the earthquake because of "compression trauma" also known as crush syndrome, it happens a lot during these events, i've heard them in my country last year for L'aquila's earthquake in italy, and also for the ones in chile and haiti: when you're trapped under the buildings, your damaged body produces toxins causing renal failure and a lot of other stuff, so people keep on dying even days after the earthquake, even if they survived at first...
so, after hearing from the news lady, i think this is the reason why he died...

so he died because he was trapped in that convenience store at the beginning?

My understanding was that he got concussion...

He first was knocked out after the Tokyo Tower collapsed, when a rock hit him on the head. He later didn't remember the argument he'd had with his sister beforehand, and what he'd said in that argument. Memory loss around the incident is a symptom.
Vomiting, nausea, dizziness, headaches are also symptoms.

It's also important to rest after concussion and not do any heavy activity or receive any more bumps to the head, but he most certainly didn't rest.

My guess was that he died from a concussion, from the events and symptoms, it seemed like the most realistic case. Mirai also mentions at the end while talking to Mari that, "Yuuki really kept on going/did his best, even though his head must of been in so much pain".
Will you be able to do.... what must be done?

I agree with the latter comments. Yuuki wasn't crushed so crush syndrome wouldn't of occured, it was him over exerting himself getting the concussion and not resting, hydrating, etc. he got a fever and later collapsed to his death

I just assumed that it was a mixture of heat stroke/concussion/dehydration. Although I wouldn't be surprised if he had some existing health problems after he was trapped under that shelf in the convenience store.

I realise this is like 5 years late but since people are still watching this in 2015 (like myself) and this thread didn't have a proper conclusion, I feel like I have to write something.

This is most likely the closest answer here.

In the hospital scene, there was a flash of Yuuki's death cert and the causes of death were listed:
"Brain contusion
Traumatic cerebral hemorrhage"

In the first incident where he was trapped under the bookshelf, note that the store employee had covered him, whereas the falling debris from the Tokyo Tower had directly hit Yuuki's head.

When Mirai reunited with her parents she told them it was all her fault because she and Yuuki were quarrelling. This should be the biggest clue here since all other possible injuries Yuuki could have gotten were not during a quarrel. It was when she blamed Yuuki for wanting to go to Odaiba that Yuuki ran off and both of them ended up close enough to the Tokyo Tower to be in danger. With the statement that Mirai made about Yuuki's head being in pain it also corroborates this.

It was the Tokyo Tower debris.

Mirai also said to her mother, feeling guilty, that he died because she discussed with him. It was that moment before the tower fall.
