Pokémon are marvelous creatures that come in a variety of types and sizes, with abilities, powers, and personalities as diverse as they are numerous. Doctor Yukinari Ookido has dedicated his life to studying these fascinating beings, that can be caught, trained, traded, and battled against each other. There's only so much he can do from his lab though. With this in mind, Ookido entrusts two young boys with a Pokémon of their own and a computerized encyclopedia to catalog them. One of them, Green, is brash, passionate, slightly arrogant, and Doctor Ookido's own nephew. The other boy, Red, is equally passionate, and filled with a wide-eyed, mildly naive sense of wonder. Pokémon: The Origin follows Red in his journey through the region of Kanto in his attempt to complete his "Pokédex" by capturing and cataloging all the Pokémon that exist. Along the way he'll discover there's more to himself and his goals than he originally thought. Red will have to put both himself and his Pokémon to the test in special Gyms whose leaders are steps along the way to the Pokémon League, in order to challenge the Elite Four and become a Pokémon League Champion. Aside from his goals to become a Champion, Red has other problems brewing. There are others who capture and train Pokémon for more sinister reasons, with the infamous criminal organization Team Rocket being one of them. If Red can defeat them, fellow trainers, his rival Green, and wild Pokémon all through Kanto, he just may fulfill his own dream, and Doctor Ookido's as well.

According to legend, a temple the Water People built called "The Water Temple Akuusha" rests somewhere in the ocean, and a treasure called "The Water Crown" is hidden there. Jackie is on a top secret mission that has him protecting the egg of the leader of the water pokemon, Manaphy. Along the way, a pirate named Phantom attacks our heroes from his great submarine. Phantom plans to use the Water Crown's power to help him conquer the world, but he'll have to solve the mystery of Manaphy's egg first. Many millennia ago, a meteor from space which threatened to destroy the world was stopped by Arceus who intervened to protect the world. While attempting to protect the world, Arceus was badly injured and Damos (ダモス) took care of it. As gratidude, Arceus promised to help make the desolate land of Michīna rich and prosperous so it gave Damos the Jewel of Life (命の宝玉). Arceus let Damos borrow 16 parts of its body to create the Jewel of Life which were to be returned to it on a specific date. Arceus was betrayed when it was not returned and it vowed to judge humans when it awakens. Many millennia after these events, Satoshi, Hikari and Takeshi arrive in the riverside town of Michīna (ミチーナ) which is surrounded by nature's beauty. They decide to go the ruins of Michīna which are at the summit of a large rock. There is a large and beautiful lake at its shores and Satoshi and friends are fascinated by the lake, but suddenly, waves begin to form in the lake and tornado of water begins to wreak havoc. A descendant of Damos, a girl called Sheena, runs out from the ruins of Michīna. Sheena saw what was happening and she summoned Dialga and she says "Dialga, please!" and Dialga manages to stop the tornado. Satoshi and his friends finally get to see the ruins and Kevin and Sheena tell the old legend of Michīna to Satoshi and his friends.
