Hi friend, I've just read your document about RahXephon, very detailed and well-arranged. However, I think the ending of the movie is much different from the original one. In the series, after rewriting the world, he becomes an ordinary person again and lives happily with Haruka.
In the movie, he has already become a god during the tuning and refuses to let Haruka go with him, since he wants her to live. However, he lets her keep the happy memories and they also manage to have a child before the tuning (they actually "do it" in the movie). 60 years later, Haruka has already lived a fulfilled life, and then Ayato appeared in his god form to spirit her away so that they can be forever together (this is heavily implied by the question about Alice asked by her granddaughter). In other words, Haruka has to wait a long time to reunite with her loved one.
What I want to say here is: Although Ayato and Haruka end up together in both versions, how they end up is not basically the same. It's up to us to choose our preferred ending :D I also check Nirai Kanai Online and it looks like we come into the same conclusion. I imagine that this movie is similar to Rebuild of Evangelion in the sense that they tell the same story but in different timeline, different universe, and thus some major events can be changed radically.
