Somehow they are similar. Two (more than) weird students who get into the student president council and have odd ways of dealing with the school's troubles. Both have comedy and in both the boy is in love with the girl and the girl is just different from everyone else.

Manga: Boku wa Tomodachi ga Sukunai
Composed of a group of characters as part of a club/council, Medaka Box and Boku wa Tomodachi ga Sukunai are crafted by creativity. The main characters gets involved with activities/conflicts throughout both series. Through these experiences, they learn from mistakes while also making the most of their lives. Although they follow different premises, there is a lot of tension coming from both series as well when it comes to relationships. Recommended for fans who are interested in school life with atypical humor.

Manga: D-Frag!
Taking place in a school life setting, D-Frag and Medaka Box has a lot of energy when it comes to its comedic factors. The main female characters from both series have tough personalities and holds a dominant position in the story. On the other hand, the main male protagonist often gets involved in circumstances that ties him with unorthodox themes. Both series also adapts action; D-Frag is more of a deconstruction. Do note that Medaka Box features arcs and ongoing story that reveals much more about different factions, origins, and mysteries later on.

Manga adaptation of supernatural theme series. Zettai Karen Children and Medaka Box explores the concepts of unique powers among its characters. The setting of both series has somewhat similarity although Medaka Box has a more focus on school. Both series' characters possesses unique abilities that are formidable and viewed as a threat by certain groups. The main female protagonists also have strong wills with unique gifts. But most importantly, both series explores characters relationships through events that unfold as revelations are made and changes occur. There is also a battle shounen like atmosphere present throughout the course of their perspective stories.

Taking place in a school life setting, Hayate X Blade and Medaka Box explores the unorthodox school life style of the characters. Both series adapts action and shounen style duels at school. Despite some of the violent nature of the characters, the main female protagonists has a caring side towards their fellow friends and classmates. Known for its diverse range of characters, both series also focuses on character relationships as we see connections built.

Taking place in a school life setting, Soul Catcher(S) and Medaka Box develops their stories revolving around a group of characters with unusual talents. The main characters in particular has a caring personality and unusual power that sets them apart from others. Throughout both series, they get involved with events that conflicts with their ideals at school. Recommended for fans of shounen.

Manga: Mairimashita! Iruma-kun
very similar im surprised iruma author didn't reference medaka box. the character interactions and the absurdist comedy they both use. the art work is a bit similar and casual school life setting with supernatral powers being the status quo, the protagonists both try to rank up their status through school. both protagonist's ambitions are inspired by the student council presidents(amelie for iruma. medaka for zenichi) and both are centered around school clubs, and there are often fights between clubs etc. both have inequalities between students (like abnormals being gifted with extra abilities and have higher status, and higher ranked demons over lower ranked demons).  read more

Manga: Hokuto no Ken
Both series are martial arts fights, both protagonists are very powerful, both series are shonen of fights, the only difference is the environment, Medaka Box is located in an academy and Hokuto no Ken in a post-apocalyptic world.

Manga: Shounen Shoujo
The writer and artist are the same for both series so if you like Shounen Shoujo you will definitely like Medaka Box. They have some similarities, naturally.

Both feature a overexatable protagonist, and a stotic deuteragonist, and a colorful cast of supporting characters. Both have exceptional artwork, and are just plain fun.

Medaka Box is pretty much as random as Beelzebub,there isn't really much backbone stories or none at all in both of them,so they pretty much the same.The only different is that Medaka Box throw lot of random stories in it,and is pretty ecchi,while Beelzebub throw the same thing,but is comical in most of it stories.  read more

Manga: Veritas
Both deal with "special" high schools where the faculty and directors are plotting for their own ends. Veritas and Medaka Box deal with high school life and student council life/strife. While Medaka Box is a little comedic both have a similar feel. Male protagonists want to become stronger, the student council president becomes overly concerned with the welfare of the student body. Although they differ in genre slightly both are great to read.

Like in Medaka Box, the main character of GTO starts his career at school having to prove himself but slowly wins over the hearts of, well anyone, through unconventional methods. It's a bit hard to explain, so it's just best if you just check it out yourself.

Overpowered character with the power of copying other charcters superpowers and abilities fighthing an organization trying to create an perfect being with all powers. Similar "squared" art and characters that act abnormal too.

Both have a Superior main character, who help normal people and fight against a organization filled with abnormal people. Medaka Box has a female lead and male sidekick and Kongou Banchou has a male lead and female sidekick.

Manga: JoJo no Kimyou na Bouken Part 3: Stardust Crusaders
Both series feature creative, imaginative and unbelievable fights in which there's a prevailing (crazy) logic rather than a "my punch is better than your punch" mentality. The moves and techniques are brilliantly unique and a breath of fresh air in a genre usually consisting of nothing but various types of kicks, punches and fireballs.

Both feature a girl who aspire to go as high as possible, and both are not normal, and have a boy they like by their side. Haruhi has supernatural powers, and can change the world on her whim. Medaka changes people with her superhuman abilities. In short, the 2 of them "can do everything".

Both start off as well-to-do school comedies before escalating into the realm of battle shounen. These were planned genre shifts by their respective authors, with Medaka Box pulling off more than one in its course. Both have powerful main leads and a colorful cast of characters, along with a variety of powers throughout both series. However, as Negima focuses more on world building and its detailed magic systems, Medaka Box focuses more on the characters and what they represent as literary devices.
