I remember there was a part where she "dies" helping the main guy but she is later reprogrammed and put into school with no memory of the whole thing besides lingering feelings for him. Eventually the two main characters make it into the "boss room" of the tower where they found some evil child sitting on a throne in a dark colored room. It showed two school kids (teens; one female and the other male) walking somewhere in the evening on the streets when suddenly the guy gets hit by a truck and his head came off.
