Okay, where to start? Do you also like experimental/abstract short? In which case I recommend you check out the following directors:

Wada Atsushi (http://kankaku.jp/independent-en/rabbit.html + other stuff can be found on google)
Mizue Mirai (https://vimeo.com/channels/471858/videos)
Kouji Yamamura (google for a collection of his shorts)
Tanaami Keiichi
And there's also the "L'animation independente japonaise" series that collects shorts of various contemporary directors including the ones I mentioned.
There are of course also Osamu Tezuka and Yuri Kouji, which are less recent but also worth mentioning.
In general I recommend this blog: http://nishikataeiga.blogspot.co.at/
It basically reviews every short from the last couple of years.

Setting the more abstract artists aside, this one is a must watch (Furiko, 3 minutes long):
