Both look like generic, light-hearted shows at the beginning... until the plot really begins to kick in. Both also involve a young girl living through quite a bit of hardship.
In a world of another planet in which only men reside, Otaru is the main character who wants to prove himself regardless of what others think of him. He accidentally encounters the marionettes who seem to have a few circuits and bolts short from all the other normal marionettes-they seem to actually think and feel. Meanwhile, evil arises that calls Otaru and the Marionettes to fight to save the world at all costs...In Brigadoon it's Humanoid Mecha meets Human...only the roles are reversed (in a way) Marin is a young girl who accidentally encounters Melan Blue, a Monomakia from a place called Brigadoon, as she ran to save her life from another Monomakia. He sticks by her side under some kind of secret mission stating that he would protect her from the other Monomakias that are seeking her life. This contains the same kind of nostalgia as SMJ since Marin encounters great adventures and, like Otaru, goes has to fight the human public's eye on who she really is and how little they think she is worth.
The girl with special power, needed to save both Earth and another world, and superhuman warrior from that world, who protects her and even betrayed his commanders for her sake.

From space they arrive and protect a younger opposite gender in building destroying fights. Thats about all i could think of and in birdy the main male character is interested mostly in humans.
These series were made a few years apart, but had some of the same people doing writing and character design, and it shows. While the main plots of these two shows are very different, both are sci-fi series with mecha or mecha-like robots. If you like robot sword fights, you might like both: in particular, Melan's fighting style bears some similarity to the style Van uses when riding Dann. The major similarity, though, is in the central relationships. Both shows are about the friendship between a young teenage orphan and an older, stronger male protector whom she has a crush on. Melan's personality is very different from Van's, but Van protects Wendy in much the same way that Melan protects Marin. Gun X Sword resolves the main characters' relationship in a different way than Brigadoon, but fans who liked the central pairing in one might like the other.
Both are two anime that are legitimately depressing.
Also both are two of the best anime ever made.
Both Brigadoon and Seirei no Moribito have young children being protected by strong warriors with mysterious pasts.

Both Melan and Balsa originally see protecting their respective charges as nothing more than their duty, but they both eventually come to care for the children they're watching over.

Brigadoon has much more comedy and light moments, but both have great action and great heart.
Both series have a young girl(s) as the protagonist who has to befriend an alien who will help them battle the forces of the evil aliens.

Both are also in a very cute stye that leads people to believe its a light hearted anime but both have dark, sad, and realistic elements to them.
Love stories across worlds seem to define both shows, though their execution is very different

Both are bright peppy girl's shows with MASSIVE DEPRESSION undertones. Brigadoon moreso.

Ridiculous amounts of sadness and love define both series, so though they are worlds apart, they are actually pretty similiar

Both are EXCEPTIONALLY dark mecha shows with aliens and young protagonists. Thematically similar, but vastly different in terms of plot.

These two series have a very similar feel to them. Both deal with a world in ruins. The character art is very similar. There is an atmosphere of tragedy and deep emotions. Brigadoon has some funnier epsodes that Casshern Sins doesn't have, but overall I think if you enjoyed one of them, you'll like the other.
