It's more confusing than inception and not in a good way. The ending leaves you more unsatisfied than after finishing the neon genesis series and watching FMA (non-brotherhood).

Honestly what is going on? Maybe I missed something, but Shinji, is all of a sudden a spineless pleb again, making all of his character development in the neon genesis series worthless. On top of that, I don't understand what is going on in the action scenes. There is never anything conclusive to say whether a characater is dead or not, and the SEELE organisation is still shady with no further explanation as to who they are. Are NERV the "good guys" or are SEELE? They all seem to want to destroy mankind but are fighting against each other or something
And then the story ends with "Shinji is doomed to float around space as the only remaining living thing for all eternity". WHAT THE ACTUAL BEEP? There were so many opportunities to have a good ending, either the happy fun type, with defeating SEELE or finding out who creates the angels and a final conclusion on shinji and asuka/rei. Or a darker where they they do die, but not in the weird messed up way that makes no sense.
