OK!! First of all the eva have soul. for example asuka's eva has her mom' soul. this helped her fight the nine mass production model evangelion.
Okay the ending everything going bananas. People are alive but turned into orange kool aid and rei deciding to be a independent woman and not follow order.
Shinji realized who he really is and accept himself. He decided he wants to live with other and experience joy. Remember Shinji thought everything was his fault even if it wasn't. He was putting wall in his relationship with people. only shinji and asuka are alive but i think everyone will come back. i won't make prediction about why shinji decide to choke asuka and asuka comment.
