Both showcase a variety of Japanese food within each episode, using a mix of animation in story and real life footage of culinary examples.
The main plot differs but will always relate back to Japanese food and a main difference as well, which Maiko-san Chi hasn't got, is that Isekai Izakaya also has bonus features at the end of an episode where you can learn how to make the food item or get taken on a tour to a certain food place within Japan, both related to the food of interest in the episode.
