On the surface, these two might seem like they don't have much in common, but they have a similar core plot that aren't usually in other anime. At first, the Nagi no Asu kara starts very slow as a school slice of life with some fantasy elements, but then something unexpected happens and changes the entire dynamic, putting aside the shoujo parts and focusing on a unique plot to save a group of people. This is very close to how Kimi no Na wa presents its story, it first appears to be a cute story with a strange fantasy twist then the characters find out they were connected for a reason and must save a town from being destroyed. Most likely you watched Kimi no Na wa first, so comparing it to an anime series might be difficult because the animation won't be on the same level, and the story is much slower but I promise that Nagi no Asu kara does pick up the pace. Both have a unique style that encompasses an everyday ordinary life with unbelievable fantasy elements. The actual plot and execution may be different, but both are great stories that share a beautiful style and similar storylines.

Both were originally written by the same author so they have very similar tones and have stories that revolve around human/yokai interactions. Both capture a peaceful and beautiful tone, however the movie Hotarubi no Mori e does have a heartbreaking sad part as opposed to Natsume Yuujinchou which tends to be bittersweet.
