I don't think Bokurano is one of the best works I've seen, but it does deserve some recognition; most people don't know about it. I never thought of it as saddening as PMMM, but I find it bittersweet.
I didn't really identify with Shinji nor with any of the characters, except Ibuki Maya -- one of the Mission Controls and the symbol of everyone's supposed reactions to Hideaki Anno. But I love Asuka, Misato, Kenji, Yui, and our lovely gay angel as characters and people.
The thing with Evangelion's characters is that they're unlikable so anyone who favorited Shinji is an idiot, according to Anno. But I like them not because I identify with them; rather, it's because they act the most human.
Madoka Magica is more of an "idea" anime than something comparable to Evangelion. If you have the time, check out Beedlebud (she's a friend of mine) and her review on PMMM, which outlines the frustrating aspects some people thought.
PMMM is an adverse reaction to the insane attack on magical girls' archetypes we take for granted and for me personally: a satirical take on idealism and heroism. Tragedy and catharsis invoke throughout the work, like Goethe's Faust and Bokurano -- both inspirations for this work. As someone who suffers from borderline personality disorder, I had a culture shock watching it.
People do compare it to Evangelion for no good reason. Since you haven't watched Bokurano yet (Cammy called PMMM: Bokurano-dark), I think it's more like NGE's dramatic change at episode 16 spluttered through the whole season.

I saw this when I was at a younger, impressionable age; it went along my Lovecraft readings. The presentation in EoE is one of the most surreal experimental types: it barely makes sense unless you try to read what was in Hideaki Anno's mind (odd Judeo-Christian, World War II, Freudian, Super Robots, and the Japanese mentality references and Gunbuster/Top wo Nerae as a starting point). It almost becomes a dissection of him instead of a movie.
I always remember the day when I saw Ikari Shinji masturbated at Asuka's body, a vagina popping up from Rei's face as she stood naked, the end of the world with a cheery pop song about suicide, and the decomposing head staring at the new Adam and Eve.
