Manga: Tokyo Alien Brothers
Keigo Shinzo used almost the same characters for these two stories, but since it's such a good read and the characters are so alive and fleshed out, and Bokura no Funkasai is only one volume, it's great to have more of these two guys and their weird relationship, and the wonky art that goes along with it.

Manga: Himizu
If you want a cynical young man in a coming of age story, but without the heavy depressive elements, Bokura no Funkasai is a great choice.

Manga: Zassou-tachi yo Taishi wo Idake
Both are coming of age stories about friendship, but Bokura no Funkasai has a more surreal element.

Manga: Nasu
Nasu is a bunch of loosely interconnected stories while Bokura no Funkasai is a coming of age story mainly about two friends, but somehow the art and emotions of several of the Nasu stories reminded me of BnF.
