Anime where the mc is one of the enemy, except he fights with the good guys. Such as in ao no exorcist Rin is a demon but be fights demons or in D.Gray-man where Allen is

or in kiseijuu: sei no kakuritsu where he fights other parasites. Would prefer mc to be male.

Code Geass

To be honest, whether he is an enemy or not is up to you. At first, he definitely seems like a hero but as the show goes on you start to question that. His "villain" side is shown more in the second season. However, in the end, it is your interpretation. Personally, I viewed him as a villain after the second season. You will understand what I mean if you watch it.

Youjo Senki - the mc isn't technically evil but does have the personality of a sadistic killing machine.

Overlord - mc is intended to be evil but I felt like they were portrayed as neutral, more or less.

Elfen Lied is a touch and go one.
