The manga is much more conventionally well written in general, but the anime is unique in it's own way.

I actually read the first 3 volumes and disliked the changes, I'm sure that if it was standalone I would like it more but it just doesn't feel Shinji and I like the character less

Manga and Rebuilds Shinji is closer to what people who dislike Shinji want him to be. But isn't that completely against the point of Shinji's character?
