They were included in the Volumes release of Gintama , and therefore is counted in this entry.

MAL entries always reflect the official and legal state of it.
You have only 2 ways to read 13 (for example) legally : purchasing the magazine in which it was serialized (before getting compiled into Volume , often considered as Pre-publishing) , and the Volumes of Gintama...
And when you read the Volumes , you can clearly see that there is another chapter in it , you can't just ignore it.

Dunno why they do that , to be honest.

In a lot of cases , the one-shots are here to show us how the Author evolved between his debuts and his current successful Manga , be it by prototypes or others stories he made.
But there is also those (like here , from what i guess) , where they are completely unrelated to the current Manga , or are even made during the publication of it.

Anyway , MAL only follow the official way , they won't change that.
