So uh, I`m not sure if I missed that detail out but she kinda just disappeared from the show? I`m not sure if she got killed in the end or if she fleed the country but it`s really a mistery to me.

No she got not killed of screen. 
In 1476 she got released out of prison and moves back to her father in Aix-en-Provence. After his death in 1480 she gets money troubles and looses her title as duchess of Anjou 
She dies Aline in 1482 at the age of 52. The cause is unknown and the day still not really clear. If you want references, 1483 was the year Edward IV died.
It’s sad to see how such a strong woman ended like this. Hope this information helped you and anyone who gets here on the post :)
