Shouwa Genroku Rakugo Shinjuu S1
Grave of the Fireflies
The Voices of A Distant Star (i heard the manga adaptation is longer and just better in general)
Madoka Magica (specifically the Rebellion movie sequel)

Manga:
To You, The Immortal (hasn't ended yet but because of the nature of the story, tragedy is constantly present)

Here are a few!

Gankutsuou : Can be considered tragic, or bittersweet.
Kaiba : I can't remember how this ends, but this is some sad shit for most of the series ;_;
Samurai 7 : The title gives it away ;_;
Katanagatari : Didn't see it coming.
