I haven't watch or read many anime/manga that has the bad guy as the main character. It doesn't have to be a guy, it can be a girl, alien, etc.

Higurashi no Naku Koro ni (all the chatacters pull a bad guy and take turns as the main)

Only anime that comes to mind is Disgaea but I don't think it's up your alley. Main character doesn't really showcase "evil". Just snot-nosed bratiness... I like that about Laharl. Ah, love the Prinnies too.

two cases i know of are:
ichiban ushiro no daimaou (which i personally do not recommend)
and, trigun

though in both cases, their personalities are good, but society still hates/considers them criminals

The trope is villain protagonist (or possibly Anti-Hero) but I'll specify a few as more awesome/worth your time than others:

Mirai Nikki-in addition to being the ultimate yandere posterchild, currently a manga only but is getting an OVA in September
Higurashi-as said above
Invader Zim-not an anime, but consider this one nonetheless

Most of the recommendations in this thread are unsuitable, even under the very broadest definition of "evil". Trigun? Seriously? Get out.

Again, it really depends on how you define "evil", but nonetheless...

Shamo is the biggest and best example, although only a manga. The protagonist is an irredeemably and inarguably evil character who finds pleasure in murder, rape and other acts of depravity.

Paranoia Agent doesn't really have a main character, but all of the main cast are morally perverted in one way or another, which is usually portrayed gradually as the series goes on.

Its a more common manga theme then anime one. And the hole good/evil is subjective. Usually good is just "what the main character does", regardless of what it is. But, oh well.

Manga

Togari - main character is a merciless killer who just happens to have some conditions on him that cause his head to fly off should he go too far.

Akumetsu - Main character can not be killed and goes around killing and blowing up everything in sight. More vigilante then evil but depends on your view of society and all.

Lucifer and the Biscuit Hammer - the protagonist worships Satan and his plans of destroying the world.

Beelzebub - main character raises Satan.

Ares - not the actual main though.

Superior - the main character is "defined as evil"

Anime

Death Note - Code Geass style ruthless protagonist.
Hellsing - Alucard is ruthless and evil by the religious definition.

There's also World Destruction, but its pretty lame.

I would say this because although you don't know what side he is on, he is a ruthless and heartless main character

I know this thread is dead but I wanted to put it out there for anyone still looking :)

There's a lot of greyness in morality, here. Everyone has good and bad sides to them, and all characters are complex.

Again, the characters are morally grey. They're definitely not good people, but to state they're 'bad' might be an overstatement. Anyway, it's interesting.

Panorama Island (http://myanimelist.net/manga/10675/Panorama_Toukitan)
This is about a man who wishes to break the mould of his tedious existence. It's a very psychological manga.

Tokyo Ghoul could be one
Ban aka I guess could sort of be one, seeing as it takes place in a jail and they try to escape, although it is also a comedy anime

Akame ga kill, even thought the main character has good intentions, most people still want to kill him
