Clearly Komachi is one of the smartest characters in the show.

Yui and Tobe are dumb as bricks and they somehow got into this school.  

If the two dumbest characters could pass the entrance exam, why wouldn't Komachi? Not sure why she's so worried.

Tobe maybe got in with a sports scholarship but Yui doesn't have anything besides being a nice girl with big boobs and no brains.

It's fairly normal to get worried over entrance exams. "I'll pass the exam cause my brother's dumb friend did" can give you motivation but you have to give the exam yourself and don't know the questions beforehand

Just cuz someone is smart doesn't mean they would be good at studying

She has high iq (problem solving) but may not be good at academics because scholar grading systems suck

Some people worry over simple/unreasonable stuff. It's the same as when you lock the door of your house but later wonder at bed whether you did even if you clearly remember it. That's just what-if scenarios running inside your head but some people have it in their nature.

I rate it’s just for the sake of the story. Create some heat or friction to keep the story going. You know like obstacles to try and make it more interesting (even tho it’s sometimes not).

I mean Japan seems big on education (or value) but honestly I don’t think it’s that deep.

I agree with your logic, but it is a big important step in our life so smart kids sometimes get tensed, I was too at the time of JEE

The japanese educational system is not much about intelligence, but how much information you can memorize and how much time you study, the more the better. You can solve math problems in half the time others need, but if you don't study as hard as others, you won't be able to memorize the huge amount of formulas they ask you, even if you don't end up needing all of them for the exam at all.
Another example can be Kanjis, there are more than 10,000 Kanjis in the japanese dictionary, but only 2,000 are somehow useful in daily life. Most japaneses can't even read half of those 2,000 and some can't even read Kanjis properly, so the ones that can read more Kanjis are considered more intelligent and better workers, not because they are actually more intelligent or more capable, but because they took the time to study and memorize more than the rest, even if they won't need them at all.
Japan rewards self-sacrifice and dedication, doesn't matter much if that produces better results or not as long as you demonstrate effort.

You're making it more and more perplexing on how Yui passed the exam at all.

She has absolutely none of those qualities, self-sacrifice, dedication, memorization, effort.

In the first episode of season 1 alone she can not even follow a basic cooking recipe to bake cookies.  Set the temp to X degrees for Y minutes, how hard is this? Yet she burnt them to a crisp.  Then she watches TV and goofs off instead of doing her homework while 8man and Yuki stayed up all night reading the manuscripts.

The fact that Hayama and Yukino (and previously Haruno) are at this school suggests it's a relatively prestigious school.  Orimoto was surprised that 8man managed to get in.

The only one dumber than Yui is Tobe but he probably got a sports scholarship.

Again, exams are not about being intelligent, but about memorizing. Yui might not be genius like Yukino, but she could have studied as hard as the rest or more, same with Tobe, you don't know that. Yui doesn't lack anything you said aside the intelligence of Yukino (which isn't fair to compare since she's a genius, no one else in school is, not only Yui like you think) and could have passed the entrance exam perfectly, anyone or any group resolute enough can do anything with the time needed.

1- Memorization is not a skill, unless brain damage or severe attention disorder, literally EVERY ALIVE BEING can memorize things, you don't need to be Einstein. Even babies can do it, that argument makes no sense.
2- Idk what anime you watched but she made valentine chocolate and even desserts for others, they were cataloged as fine. Yes she burned food, who tf hasn't done that once with very simple stuff like damn cookies? I burned rice the first time i tried and my academic life is fine, why wouldn't it for burning damn food once? Everybody makes mistakes, you learn from them.
