Trying to make a video compilation. Muxed clips won't play right.

I encoded them all with the same settings in Handbrake and VidCoder just so that they would play together, but as soon as the second clip begins, the picture gets all screwy and stops. What should I do? I'm muxing with MKVToolNix.

I think what I'll do is record my media player playing the clips sequentially. The only problem with that is that there is a little hitch every time a new video is loaded in full screen. So I'll play it out in windowed mode in front of a black background that I can then edit out with Handbrake. My monitor has a higher resolution than the 1920x1080 that the video is gonna be, so resizing won't be an issue. I'm not happy about compressing it so many times, but that's all I can think of.

How about using some video editing software instead of going through so much trouble? That way it will only be encoded once after you finish with your editing and combining. I usually use shotcut since it free and supports a wide variety of multimedia formats.
