Hello, I am looking for a anime or manga where the MC is gone for a while and when he comes back he went through intense training or anything with the MC training.

DON'T RECOMMEND NARUTO/NARUTO SHIPPUDEN.

The best timeskip was in Fairy Tail, but since you watched it already, guess I can't recommend it.

But I noticed SAO was on your plan to watch list; It has lots of timeskips (Short ones) that you don't even notice until the MC says "It's been 3 years..." when in the previous episode the anime barely started. Despite that, I think it's a really good anime since after the timeskip, MC becomes an op character outta nowhere.

Gundam 00: Dunno if you are a big mecha/gundam fan, but Gundam 00 had a timeskip and each of the seasons were a couple years apart (I think). The MC starts off strong (as a pilot) and overall a good series. There's alot of drama.

Gundam Seed: Had a moment where the MC went away for a while and came back pwning the enemies that were destroying his allies.

Aaand you already read or are reading the mangas that I would've recommended so yep.

Seeing as how you mentioned Naruto and Shippuden - are you also wanting franchises where a sequel starts after a timeskip or are you wanting single titles?
