The Killing Joke is great. Batman: The Man Who Laughed is a good one too.

I'd have to go with The Killing Joke as well and it'll probably live in my favorite comic book ever.
Next would have to be the "Death in the Family" arc that took place during Batman #426-429

Yeah, the Killing Joke definately gets the reverent nod. Also I liked his portrayal in the Dark Knight Returns. It really showed what would've happened to him if Batman ever did really leave Gotham.

Of course Killing Joke, that's always a given.
But I have to say Arkham Asylum: A Series House on Serious Earth is my top fav. It's art is unbelievable, all paintings, and although it doesn't revolve around the Joker, it brings up various theories of his psyche as he takes over the place, along with great Joker/Batman mind games and such. xD

I flipped through the Killing Joke and Arkham Asylum once and found them to be very good, but I found TKJ to be more intriguing.

Ending of killing joke was perfection. I also liked his chracterization in The Dark Knight returns.--> Frank Millers.
