I'm sorry but, 5 episodes in and Shirayuki along with Zen are straight up being Mary and Gary Sue for me. Does it get better?

I don't think so. It's just a fairy tale about a prince and hard-working girl. I don't think it is bad because of it. But from your perspective...yeah, it will stay like that

No they remain like that throughout the anime. it's very idealistic.

Not really, the both of them struggle in a lot of the things they do. idk if you've met ryuu yet but that kid is Shirayuki's mentor when she becomes a royal pharmacist and he's 12, they aren't unexplainably perfect in the stuff they are good at either.

Shirayuki is very passionate for what she does and believes in but doesn't know when to take care of herself when she takes care of others. Plus she can be very reckless when she's trying to prove a point. Zen can be a little too easy to irritate, he gets tunnel vision when it comes to Shirayuki and will often drop the most important royal engagement to see/check-up on her, would probably go so far as to loose sleep.
overall I love this anime and the bond that forms between them.
