Probably deals mostly with ninjas and samurais. I've seen Samurai Champloo, Ninja Scrolls, and Basilisk.

Please don't recommend Naruto.

Shigurui if you don't mind rather graphic violence.

Also feudal japan is basically the setting of Gintama (no, really).

Mushishi is an excellent show set during this time, but no Ninjas or Samurai in there.

Then there's Sengoku Basara. The (not quite) historically correct retelling of the Warring States Era ;-)

shura no toki

deals with samurai and has historical elements also very unique in how the storyline develops, highly recommend it :P
