Madoka fan here.
Personally, the first time I saw that ending I tought "oh, well, I seriously didn't expect that, wasn't that a forced deus ex machina?"
But, after thinking about it for a brief moment, I understood that it was the best way they could have handled it.
The deus ex machina wasn't forced, it's well explained during the previous episodes (particurarly the 10th) and, by itself, the desire wasn't something that can be interpreted in an evil way.
Have you ever played D&D? Wizards there got a pretty neat spell at higher levels named Wish.
It makes you have everything you want, but if you word it incorrectly (in the literal meaning) the dungeon master can make a different interpretation of it (willingly) and let you suffer the pains of hell.
With all the entropy gained by Madoka, she became just like a level 17 wizard, with enough power to make a Wish, where other mahou shojo couldn't.
So, Madoka worded the perfect wish in order to save the world with her own sacrifice (she died for us :/) saving the world.
It was the only way they could have ended it, unless they wanted to let Homura do another reset, make a bad ending or simply a truly forced good/bittersweet ending.
There's an interesting link to a blog which explains the ending and why it wasn't forced: http://imperialx.wordpress.com/2011/04/22/madoka-doesnt-need-a-sequel-to-explain-itself/

Hello, there. I thought the ending was very good and fitting for the anime.

Here's my review of the entire thing.

I voted for 'YES it was EPIC XD!!' I was at loss for words when I watched it for the first time - it isn't something you see everyday,at the very least.Like lordblacker's link says,it really doesn't need a sequel to explain itself, but I would LOVE to see something more.Well,we got the movies at least. It's really one of my favorite animes of all time. It's just so well presented.Shaft really hit the nail on the head.

I did too. I loved it. It's not even my usual type of series. I don't think it needs explaining either, but like you, I'll welcome anything Madoka.

The funny thing was that Madoka got the power to reorganize the entire universe.
But it also would end as a witch with the same power level. Madoka had to sacrifice herself and to go beyond these rule for excluding the witch problem.

In the end she is the God who created a entire new universe with new rules and new enemys , too. But her main problem was that the magical girls had to suffer and thats why she changed them into real heros.
