I haven't played any visual novels, I've seen a few adaptations of them but this is the first time in a while and this is the first time this has occurred to me. I don't like that technically all of the girls' issues are happening concurrently, I'd much rather they be separate timelines entirely. Ever since the Kamome route ended and we moved onto the subsequent routes, I've always had the thought in the back of my mind that Kamome still had her issues and probably died in the underground stream. It was the same with Tsumugi, she may not have died but she still didn't make all of her memories with the islanders (Ao's sister also wouldn't have woken up but I'm beating a dead horse at this point). Even now with the events of episode 22 (amazing episode) and the series wrapping up, I can't help but think about the previous routes.

If I was in charge, each route would only have the current main girl's issues happening and the other girls are just living normal lives; this way it makes it easier to go into each route with a clear head.

I get this is probably just a me thing and pretty minor overall but it's been bugging me since the start of the 2nd route. Also, if I've misunderstood how visual novels are structured I would appreciate some clarity but I read somewhere that this is how it works.

To be fair, who doesn't have issues in life?
Anyhow I find it easier to imagine they get their problems still solved somehow. Maybe they get with some other guy.

That's just cause Summer Pockets has to have separate timelines for each route due to the main plot twist most other visual novels it's fine to combine routes but the twist wouldn't make sense without separate routes/arcs. At least Summer Pockets true route for the most part confirms every other character is at least somewhat ok same with something like Clannad, Kanon despite having an adaptation that makes the ending look like a true route and everyone is fine in the anime, in the visual novel the implication is that half the heroines die off screen in every single route

I think you are looking for the alternate timeline/universe trope where things are similiar yet different.
Summer Pockets dealt with the time travel/time loop so the exact same things suppose to happen
