Anime where the protagonists are working for the bad guys and killing the good guys without knowing it?

I'm looking for an anime where the main characters are convinced that they are doing good, like killing the bad guys who want to invade them or something, when in reality the bad guys have lied to them to make them think that, and they are killing the good guys and working for the bad guys without knowing it.
An example of this, although it's not an anime, would be Captain Marvel. Do you know any anime like that?

Maybe Blue Dragon might fit in there, but I'd like one where the deception is greater.
