This was released on a Blu-ray disc in Japan as its own full-length film episode consistent with the other borders. This release is not part of Alterative Architecture, and was essentially a post-AA compromise for those who bought the first four borders and didn't want to shell out the money to buy what is essentially the whole series again in edited broadcast format.

See here.

Reporting this here because there is no entry on MAL for Pyrophoric Cult. I only see Alternative Architecture.

There is no entry for just for Pyrophoric Cult because it doesn't qualify for a separate entry.

1. The Pyrophoric Cult eps aired on TV first. Within the normal weekly TV time slot Alternative Architecture was allotted under the Alternative Architecture name.
2. As per DB guidelines, the 1st release is the most important one.

This makes the Pyrophoric Cult eps a TV entry. Its secondary release on BD (like with 90% of all modern anime) does not matter. [There is some grey area with pre-airs but Alternative Architecture was clearly not a pre-air of Borders.]

And the duration listed on Yesaisa is the same as the TV eps' combined. So there's not even enough changes between the releases to warrant a separate OVA/Special entry as some sort of director's cut.
If there are any notable minor differences between the original release and the BD release, that information is listed under More Info but they do not receive separate entries.

So the solution to adding it on MAL is to add Alternative Architecture and indicate that you watched two episodes there-of?

Yes.
There is a similar "fiasco" with crossover eps like http://onepiece.wikia.com/wiki/Episode_492
The full special is the 1st ep of Toriko and the 492nd ep of One Piece (ep #'s are as given officially by Japanese broadcasters). If a user only ever watched Toriko they would need to add One Piece to their list for 1 ep indicating there-of in order to have a complete collection of their Toriko show. Because it has an official ep number, MAL can't segregate the special as its own entry without messing up the ep count of either shows.

Websites like AniDB which have an crosslinking system are able to count certain entries as duplicates. So if you watched Borders movie 1-4 it automatically says you watched Alternative Architecture ep 1-8 too. The site deems them so similar that they are effectively identical. They list Pyrophoric Cult under Alternative Architecture like MAL but you do get to have it as a complete set without having to have seen essentially the same anime twice. I think a similar thing is with the Break Blade and Area 88 franchise over on that site.

I see...

AniDB sounds like the best compromise, to be frank.
