Because the novels for Vampire Hunter D are each have very different plots, wouldn't it be better to have each of them listed as individual books instead of as all of them listed as one item. .hack// and Tsubasa are like this, so why not VHD?

Being more specific about the counterexamples helps, but from what I see, .hack novels differ in many aspects--author, illustrator, publisher, and what it is a novelization of, thus they are marketed separately. They share the same game universe and sometimes not a whole lot more in terms of main points.

I have not seen the Vampire Hunter D novels treated separately. Being 21 volumes long, they'd naturally have to have some differences... but the author, illustrator, and publisher remain the same (one branch closed or whatever, but it was picked up as is by another and republished, not unlike a number of manga series..) and they are generally marketed as a continuous series. If they were broken up like the .hack novels, then yes, we'd break up the entry.
