The movie does not have a typical villain so much as a threat posed by the Phantom Train, Usamaro's memory consuming abilities and the breaking down of the lines between Assiah and Gehenna.
The use of the flashbacks regarding Father Fujimoto are linked to the underlying moral of the movie: the importance of memories regardless of how sad they are.
The appearance of the blobs is the result of the "breakdown" of the barriers between Assiah and Gehenna. If you remember, it is stated that the Phantom Train is slowly causing the two worlds to connect. It is also played for laughs and highlights the fact that Suguro, Konekomaru, Shima and Kamiki are being forced to work instead of being allowed to attend the festival, which is vital to the events that occur later on as the result of Usamaro tampering with the character's memories.
