I would recommend the ryuugames link because they've already done the hard work, like converting the .iso to a game folder and patching the .exe. I tried the School Days HQ torrent first, and it kept crashing to the point it got really annoying.

If you download one of the older nyaa/tokyotosho torrents, after you have the game running, you have to make sure you go to Task Manager > Details > Right-click the running game .exe > Set Affinity, and make sure it's only using one CPU core. If it's using multiple cores, you will get constant crashes.

Not only is the VN better, but it's just like watching an anime with the way it's presented. It's not like other Visual Novels which have sprites against a background with a text box; the School Days Visual novel is a fully animated interactive anime.
