Both are battle manga have inventor protagonists that make weapons. Seiketsu no Haguruma is a lot darker with war and discrimination Yuusen Shoujo is more of a classic shounen where the MC tries to protect a girl 

Both take place in a fantasy world,with the presence of mechanical beings (in Marie are part of the world, in Seiketsu are built from Kodo).However, The Music of Marie is more spiritual and psychological,focused on the relationship between people and God. Instead Seiketsu no Haguruma is more focused on the consequence of war ad the hate between different races.
