The only manga that I can remember and has similar setting is the fourth volume of Canis, there are three friends from orphanage that have somewhat special relationship. I only read about two chapters so I don't really know if this is the manga you are looking for or not.

They went to some hot spring inn if I'm not wrong and broke up after the trip as planned. They still obviously like each other though. A year (or so?) passed and somehow, they see each other again at the same train station. They both randomly just decided to travel to that same station on the same day and ran to each other again. Because of that, they got back together.

Here is the description:
All I remember is that there was this girl that showed up around this one guy who I think was misunderstood at school. Anyway that is not the main point of the story just something I remember. The girl tries to help or take care of him but is clumsy and ends up annoying him. After a certain amount of time goes by (very short) she confesses she loves him because he once helped her. She turns into a cat and he remembers he helped a cat that looks like her. In the end she turns back into a human and they live happily. I think she could do magic. And for some reason I remember something about them having hot chocolate and I think she makes giant marshmallows or something.
Sorry this probably is a very unpopular manga and my description probably does not help very much.
