In a manner of speaking, Jormungand has one of those (not in any sci-fi sense, though).

The Negima anime has one, too (although the anime is terrible. Manga is infinitely better).

You should try Steins;Gate if you haven't already seen it. Sword Art Online also has a mad scientist who is a villain and probably one of the best done villains I've seen in anime.

"Daughter of 20 faces" - anime consists of 3 parts in the story. In the last part (last 6 episodes are all about crazy scientists)
Full metal alchemist - not really science, but alchemy features some characters that fit undercrazy scientist type of personality
Soul eater - the funniest crazy scientist can be found there

Well sometimes with anime you have to dig. Anime isn't exactly known for having Dr. Strangeloves.
