He is in love with Tifa. He obviously cared for Aerith, but I think that whether or not that was more than attraction is left up to interpretation(meaning if you prefer Aerith you can choose to believe that all the player options you picked where you were sweet to her over Tifa are what actually happened even though they aren't canon, same as Tifa's fluffy moments before Cloud got his real identity back).
Once you enter the Lifestream scene of the game it's smacking you in the face with how Cloud was pretty much obsessed with Tifa when he was growing up with her in Nibelheim. Yeah, you could say that was only in the past, but they also spend the night under the Highwind airship together. There are two version of the scene but apparently the high affection, romantic version is considered canon to the storyline. It was featured, along with every other canon couple in the series in one of their Ultimanias on a page titled "For the One I Love" and it says that Cloud and Tifa confirm with each other without words(hint hint) that their feelings for each other match. So if it's made no secret that Tifa is head over heels for Cloud and they have feelings that match, I mean come on.
Also, Cloud says it himself(in his Cloudy way)in Case of Tifa, which was written by a writer from the game to bridge the gap between the game and Advent Children. This little excerpt is set immediately after the final battle after Aerith calls forth the Lifestream and saves everyone:
As Tifa looked away from the sky towards the ground, she was fearful of the future. However, Cloud beside her chose to smile gently. It was a smile that she hadn’t seen before during their journey. Cloud noticed her gaze and asked, “What’s wrong?”
“Cloud, you’re smiling.”
“I am?”
“Yeah.”
“It all starts now. A new…”
Cloud looked for the right words.
“A new life.”
“I’m going to live. I think that’s the only way I can be forgiven. All sorts of things… happened.”
“That’s right…”
“But when I think about how many times I’ve thought about how I was going to start a new life, it’s funny.”
“Why?”
“Because I’ve always failed everything.”
“That’s not funny.”
“After this … I think I’ll be okay.”
Cloud was silent for a long time before he spoke again.
“Because I have you this time.”
“You’ve always had me.”
“What I mean is kind of different,” Cloud answered with another smile.
