Revolutionary Girl Utena - Taking your average shoujo story and ripping it a new one
Angel's Egg - Symbolism. Symbolism everywhere
Humanity Has Declined - Society in a nutshell
Millennium Actress - Satoshi Kon movie that you didn't have listed
RahXephon - I don't know how to describe this show in one sentence, but it wraps itself up using a lot of little, easy to miss details
Fantastic Children - ^ See Rahxephon
Eve no Jikan - I watched the movie, dunno about the OVA series. All about robotics
Digimon Tamers - Same script writer as Serial Experiments Lain

Stuff I haven't actually watched/not finished:
Blue Literature
Noein

Some of these are a stretch in terms of "smartness," others are crazy difficult to watch without any preparations, but maybe something in there is what you're looking for.

My favorite quotes from animes:

Those who seek miracles will never experience one. The hand of salvation only extends to people
who try to make miracles happen. - Ef a tale of melodies.
I destroy worlds. I create worlds. - Code geass

Try The Big O.
Impossible to completely comprehend without some knowledge of theoretical computer science but still pretty good regardless.

I'd also recommend Mononoke which doesn't require any of that fancy book learning but still has some solid storytelling that makes you look back and think about what you just watched.
It's nice to look at too.

Chiaki J. Konaka is a scriptwriting samurai.
I was a little worried when I saw he did Digimon but I've only heard good things. Guess I'll have to check it out.

Madoka Magica (Don't be fooled by the happy anime picture)
Monogatari Series (Bakemonogatari,Nekomonogatari, etc.)

Both are two of my favorites, and have somewhat of a similar setting around them.

I'd skip Code Geass, it isn't that 'smart' when looked at deeper than just the surface, I'd recommend Haibane Renmei, Texhnolyze and Serial experiments lain, it's kinda thematic and done nby the same writer, Haibane Renmei is a look into the soul, Texhnolyze the body and Lain the mind
As you can see, I have memorized this utterly useless piece of information long enough to pass a test question. I now intend to forget it forever. You’ve taught me nothing except how to cynically manipulate the system. Congratulations
