Commonalities in the introduction to the story. Protagonists of both works always judge their value from their actions in the story. Madoka goes through a time when agent can see the anguish in the expression of the characters, the same thing introduced in the context of Evangelion.

Both are the second films in their respective film series that summarize and retell the events from the TV series, using new animation. Both have a young mecha pilot as a main character, who is thrown in the front lines of war and has to cope with the experience of killing and watching people die.

Space Runaway Ideon is one of the anime that inspired Hideaki Anno's Evangelion, since they both deal with similar themes. Both are dark and gritty science fiction anime, featuring destructive mecha that display their own will. They also have apocalyptic elements.

Both are deconstructions of the Mecha genre, both have a main character who are fighting a near impossible force, and both are all around great. Only issue with Code Geass is R2. For god's sake, avoid it.

It may not seem like a mecha movie would be anything like a romantic comedy show but I would argue that both have very similar characters. Also, both stories involve a love triangle that features a tsundere girl (Asuka/Taiga), a sweet boy who can cook (Shinji/ Ryuuji), and a strange girl (Rei/Minori). However, if you like these kind of archetypal characters you might not like the original EVA. The characters in the original anime and older movies are quite different than their Rebuild counterparts and are portrayed with more depth and realism but have a lot more psychological problems. How could I possibly think that Madoka and Evangelion are anything alike? At first glance, they may look like they have absolutely nothing in common, but I see some similarities. Madoka and Shinji are both lovable and shy main characters one might identify his/herself with. They both have drastic and critical decisions to make that could change the world. I can't say anything more without spoiling, so you should see for yourself :)

While the overall tone of Evangelion is the polar opposite to that of Gurren Lagann, the action sequences in this second rebuild film are harder, better, faster, and stronger than those of TTGL. If you want similar over-the-top [yet considerably more HARDCORE and GRAPHIC] mecha action, this is the way to go. ...if you're into that sort of thing. :P
