Both are heavily psychological and involve mysterious characters from different timelines.
Although Madoka is a fantasy series and Steins;Gate is sci-fi, both share a somewhat similar theme and mood. In both cases, we have a relatively big cast of rather eccentric characters who are initially introduced in a comedic atmosphere, which keeps getting darker and darker as the plot progresses, eventually turning into full-fledged psychological thrillers.
