There just doesn’t really feel like a need to keep assassin around.
He doesn’t affect the plot at all, and he doesn’t make any changing impact on other characters. Even if they left him dead at the beginning the show wouldn’t change much would it? It just doesn’t feel like he’s doing anything that significant to the season.
Sidenote) Kotomine was an inquisitor which is similar to Kiritsugu being a mage hunter correct? If so then aren’t they both already accustomed to gathering information and assassinating their targets? Meaning that Assassin is doing a job that Kotomine could be doing which just makes it feel more unnecessary in keeping him around.

first off, there are tons of uses for the class 'assassin' you just haven't got far enough to know.
and fate/zeros assassin in particular will be much more relevant in figuring out how the grail works down the road.

as for driving the plot forward; kotomine had to have archer so stay night could happen, and as you said he was not the first choice for the church, so it wouldn't make sense if they gave the better servant to him

side note answer: kotomine and emia are literally the wrong sides of two ideologies that clash in the show, how tf are you saying one or both are useless?

assassin was made with the purpose of watching the other masters or servants, but also to slay them out of nowhere, which probably it's a pretty good skill.

assassin in zero is pretty much useless, uro just put him in, like someone here said the assassin exists only so gil could become his servant for stay night

1. People are mistaken the assassin in Fate/Zero, Fate/Zero’s assassin is The Hundred-Faced Hassan, not Cursed Arm who is in the Stay/Night route(stay night, UBW, Heavens Feel). They aren’t the same person

2. Hundred-Faced job was to trick the other masters into thinking that kirei and them was defeated, but it was seen through quickly. For a master to still be able to participate in the Grail War they need an active servant, Hundred Face was just filler until Kirei could steal Gilgamesh from Tokiomi by Kirei betraying and killing him and stealing his command seals.

Assassin's there because Fate/Zero is a spin-off of Fate/Stay Night and has to play by its Grail War rules of at least 7 servants of certain types. Its made worse for Zero by Heavens Feel stating that a variation of Hassan under most circumstances in a grail war will be that war's Assassin. Basically, he's there because this is a part of the Fate franchise and the show is stuck with him.

Maybe not much in fate zero,but it definitely is a big character in the sequels(which came before zero in the VN format)
