I mean, a lot of villains use snakes and I don't really see why. Sure they are somewhat scary and they can kill people, but so is a angry bear. So why that combo?!

Shows for example:
Naruto,
Magi,
Soul Eater etc.

I think it has something to do with Satan,transforming into a snake to trick Eve into eating an apple from that holy tree.Since then snakes are kinda connected to Satan and thus to evil itself.

Snakes usually mean betrayal and deception, it also means evil at times.

Symbolism. Snakes have meaning in greek mythology and many religions.

Snakes used to be a symbol of immortality, health and fertility.

Their symbolism was altered throughout history much like the swastika. Symbols change throughout time and even now people still think of Snakes poorly although the perception has gotten better.

People used to worship cats but then also killed them for being symbols of evil and witchcraft. It depends on the country and time period.

snakes symbolizes deception and wickedness
and to be fair they didn't have mush choice in soul eater, the character's name is Medusa after all, so she's not gonna use a bare to attack.

Snakes are awesome. Villains are awesome. Therefore snakes are for villains.

Seriously though, I think they use snakes because they are frightening, sneaky, and people have a natural fear of them like spiders, so it intrinsically primes the audience to see them as villains.
