Asuka? It depends. Rei is his (Pseudo) mother, Misato is mother figure (And a Milf) with too many issues.
If we talk about the movies only and specifically, then Mari makes sense the most (Or rather the movie forces you to assume is the only answer), then again “Kyonyuu Megane Bishoujo Onna” does not seem like a bad choice.
The most mentally healthy out of the bunch.

even I don't like her too much, I think Mari is the best one for Shinji, like, if we consider the other options:

Asuka is a asshole, she probably would make his mental state even worse if they were together

Kaworu, in my vision, don't have romantic feelings for shinji in the anime, and in the 3.0+1.0, I think Shinji didn't feel nothing romantic towards Kaworu in the end

Rei in the anime didn't feel literally anything about shinji probably (or didn't show that she had feelings), and considering the rebuilds, even them both being my shipp, I still think that Mari fits better with him because of her personality

and Misato x Shinji is weird

Judging by Thrice Upon A Time's ending, I would have to choose Mari.

A lot of people disliked the fact that Shinji got with Mari at the end of the final movie and were even theorizing whether their relationship was platonic or romantic, and they don't realize that they're completely missing the point of the ending.

Whether Mari and Shinji like each other romantically or not doesn't matter at all, because the actual point of them being together at the end is to solidify the idea that Shinji is ready to move on from the people of his past (Misato, Rei, Asuka and Kaworu.) He now has someone new in his life going forward.

For those who dont know, Mari is actually 38 in the movie 2.0 and 52 by 3.0 so she's a no go. Piloting the Eva halted her physical growth is all she's older than misato. Rei=pseudo mother, Asuka=endless suffering, Misato=FBI and same for Mari. The only one left is Kaworu and all he ever did to Shinji in the anime was manipulate him. Shinji didn't feel any romantic feelings for him either it was more like feelings of obsession over someone, a light that came to get you out of your dark hole. The best match for Shinji is Mana Kirishima from the girlfriend of steel video game. Ik it's not cannon but it's the only one that works.
