Both involve a coming of age for the characters. And coming to self realizations of one's self. A crazy jumble of adolescent feelings, sci fi robots and just downright everyday strangeness and, while confusing at first, the both storys are wonderful. Basically the same coming of age story as evangelion.

Hideaki Anno admits that Devilman and Mazinger Z were his biggest influences for Neon Genesis Evangelion. The main protagonist in both anime must fight against evil monsters that are trying to destroy humanity. They both have similar religious and philosophical themes. They are also both action-packed anime as well. If you like one, you may like the other.

Both series are deconstructions of something - Arc-V like GX is a deconstruction of the Yugioh anime, whereas NGE is a deconstruction of the mecha genre. Both series have the main character undergo a very emotional struggle and has daddy issues - additionally, there is also reconstruction followed up by deconstruction. Both series have an unexpected twist at the end of the series

Both series are deconstructions of something - GX is a deconstruction of the Yugioh anime, whereas NGE is a deconstruction of the mecha genre. They start off as everyone does; enjoying life, but it is that very same life which backhands both characters into seeing reality. You may want to do one thing, but it isn't going to come your way if you do not erase the problem at hand first. Duelling and not wanting to go into robots is something many would love, but in their current position, who they are and their history, such life is robbed of them, and they cannot have that freedom anymore.
YGO GX and Eva play their characters well for them to understand this, and have grand development, changing who they were in the beginning into something more.
However, Gx only reveals its potential to people who reach its third and fourth seasons, as its first two could be considered a very funny filler and GOD

They both masterfully deconstruct some of the most popular tropes for their respective genre and have a lot of other things in common as well, such as the mindfuck factor.
Both NGE and Madoka★Magica are dark, thought-provoking deconstructions of their respective genres ("mecha" for NGE and "mahou shoujo" for Madoka). Both involve deep character and story analyses that concentrate on elements in their respective genres and evolve past the prerequisite stereotypes into something groundbreaking.
