Dr. Stone may be the most tangentially educational/scientifically accurate depiction of geology in anime. Senku's goal in Dr. Stone is to revitalize civilization from the ground up, and he uses his knowledge of minerals/ores and geologic processes to synthesize many materials needed to modernize their equipment and advance their budding society.

Land of the Lustrous is THE geology anime. The characters are personified genderless gemstones/minerals (a la Steven Universe). The anime is far from educational but it is visually stunning and contains philosophical themes.
Characters in Land of the Lustrous take on the characteristics of their mineral counterpart, mainly in color but also their hardness according to the Mohs Scale. Other mineralogical aspects can be notably witnessed with the amethyst twins, representing crystal "twinning" where two separate crystal lattices grow into one another, forming a combined structure.

Made in Abyss falls somewhere between old school sci-fi literature reminiscent of Jules Verne (Twenty Thousand Leagues Under the Sea, Journey to the Center of The Earth) and eldritch horror (H.P. Lovecraft).
Geology takes a back seat to indescribable horrors and rich ecosystem of the abyss, but the backdrop of Made In Abyss is always the enormous chasm that houses untold mysteries. Some meteorological and geologic processes are described during the course of the series (cloud formation, geothermal vents, sunlight, waterfalls, etc) but become increasingly arcane the lower one descends into the abyss.

More meteorological than geological, it rains an awful lot in Weathering With You. I mean a lot. Like, every day. For three months straight.
Makoto Shinkai is known for blending Japanese folklore with modern society, and Tenki no Ko does that with quite stunning visual style, but in doing so creates very unrealistic meteorological scenarios which may break a scientifically-minded viewer's immersion.
That being said, Weathering With You does touch on the social and geologic consequences of unprecedented weather events.

Geology is not a major focus of Kino's Journey, as the show functions as a vehicle for exploring different types of societies/theories of governance. That being said, geology does play a role in shaping the landscape of these societies, and the natural forces and disasters they have to contend with to continue to thrive.

The show does not feature scientific topics or geology in any major capacity, but the teacher is a geologist. So if your dream is to fall in love with a geology teacher, maybe give this one-episode OVA a shot.
