Both shows may look cute and innocent from a first glance at the characters and some posters but in fact they are hiding really dark concepts behind their cute-seeming facade in different ways and also have many other things in common.
An amazing story, sick and unexpected plot twists, lots of character development, cute girls kicking some ass, (hence) a good amount of gore, the frequent use of firearms and somewhat like a hidden past are merely a few out of the several similarities that both anime share.

Both are psychological animes with dark twists at every corner that leave very heavy emotional impact.
Elfin Lied is another dark anime but its "darkness" is shown much earlier (first few seconds instead of the first few episodes). I'd definitely say that Elfin Lied has a darker concept and is wayyyy more darker than Magica Madoka. The bad thing is that Elfin Lied doesn't have the cutesy artstyle that Madoka has, buttt I'm sure if you enjoyed the dark theme that Madoka Magica had then I'm sure you'll enjoy Elfin Lied a lot.
Hopelessness. The world is cold, even with the smallest of humble desires one may have, another wishes to take that all away without any empathising for the one who asked for such a pebble of a wish. Elfen Lied and Puella Magi Madoka Magica know this too well.
Both stories present very well what feels like the ultimate betrayal one can give to another, causing a whole cluster of events to spiral down. They both give off that same depressive discouraging atmosphere too, with constant signs of a "hopeless hope" to push forward with, leading to some untimely events and changes.
