Both movies are focussed around the theme of living in a perfect world that was created by someone who is no longer present... but nonetheless, people who were close to that person feel a certain emptiness and longing.
Also, in both movies the main protagonist is a strong-willed female character.
The main difference between them is of course that Steins;Gate features time travel, while Madoka Magica is more focussed on alterations of reality.
