Sorry for being late getting back to you but Yeah. Like if the series treated this seriously as a bad thing, I'd be okay with examining it but... Yakumo is, although a flawed character, a generally 'good' and 'tragic' guy. I can't help do anything but try to ignore the suggestion in canon because it really messes with the readings of what we're being told about these characters.

Well it literally says "made her that way" depending on the context, it could also imply something else but it's not as clear as doing smt to her. I think they play with us.

It's not canon in the manga either, and the extra just came with the limited edition. If she really wanted to include it in the story, it would be in the regular edition. The translation is misleading as well, when he asks if he's mad because of what he has done to his daughter it's written in a way that suggests more the way he raised her, I asked on a JP forum and a native Japanese thought the translation was wrong and shita (do) in that sentence meant raised.

The more I'm watching it, even with the hints, even concentrating hard , the less I think he is. It just doesn't work. As you says, it's father speech and yes, it spoils the whole story. If I'm watching it, keeping in mind he's the father, the story turns into some insipid Josei. I find also hard to believe that a guy feeling guilty for decades about his ex-lover would do the same thing to her daughter not feeling responsable the lightest.
Manga industry is just like fast-food, they are there to sell, if drama and twisted plots sell, they go for it, whatever if it works or not. They did the same with Usagi Drop, I loved the anime but I heard that in the manga, she turned into a rebel teenager later and fell for her adoptive father (just like in the extra) and he went with it because believe it or not, after some twists it turned out they were not blood related...-__- (just kill me)

The story works better if he's not, there scenes and conversations that would be definitely awkward if he was, in my mind he's not but if it's what the mangaka want us to believe, I want to know how and why she came to that. In the manga it is said that their relation is difficult to explain and they are bound by the curse of Sukeroku. Not sure what it meant, but both are obsessed by Sukeroku. Even if we put the morality aside, it's definitely weird to come with a plot twist implying events that happened in a period not even in the anime or manga and that not bringing anything to the story. After the fanservice baby, I thought that IF he was really the father and under the curse of Sukeroku, Shinnosuke could be Shin and Yakumo alive fulfilling their promise. Well we could start plenty of theories on that.

Right? It was so unnecessary, we could have the same story without that plot. Moreover it changed a relationship that I was already complicated enough and it was rather out of characters. Bon sexuality was sure a mystery.... It's unfortunately a common thing with anime/manga, and the main excuse it's always "well they are not blood-related".
