Do the novels have the same ending/story as the anime?

Only partially.
The main plot start to deviate heavily from the end of the Beelzebub Skull arc and it becomes almost a completely different story in the last arc, which is far longer in the LN than the anime. There are still similarities here and there somewhat on the main points of the plot even in the last arc, but the general feel and what happens in between those main points is basically completely different.
So it depends on what point exactly you're after. Is that the same arc? Then no, not at all. Did X and Y happen just like the anime? Then maybe; depends on what. One character who dies in the anime doesn't in the LN for example, and some deaths are really different on the way they happen. The weird rabbit masks and all those sect-like guys going on and on about the Monstre Charmant aren't here in the LN either. A certain people who had to abandon his political power during a certain event still has his political power in the novel, and so on.
