I loved Serial Experiments Lain, Madoka Magica, and Evangelion. They had such depth. Are there any other anime out there with similar depth?

Haibane Remnei. Its like Angel Beats but with a much more serious tone and deeper metaphors embedded in the episodes such as a reoccurring theme of the crow. Its also made by the same creator of Serial Experiments Lain so I think you'll enjoy it as much as I did. (I rated it a 10)

Revolutionary Girl Utena... Manages to turn a simple story into a character study of everybody involved, from the main all the way down to the extras. It also plays around with a lot of standard shoujo tropes, either by playing them straight or completely deconstructing them.

And, if you enjoyed that (or were at least intrigued by it), you can give Mawaru Penguindrum a shot.
Somewhere, there is an unplugged toaster sitting on a Coleman stove.

Does it feel lonely?

Seconding Steins gate and FMA:Brotherhood

Adding Clannad and Clannad after story. I think you'll enjoy them considering you enjoyed Haruhi and Angel beats

I second this.

Probably the deepest anime I've seen since NGE, and it's amazing to boot. The whole show is slammed with symbolism, metaphor, psycho analysis, and a crazy plot.

Well if you want real deepness:
Kara no Kyoukai all the way. (tho this is not for everybody)

Madoka ain't deep, it just has this shocking point. >_>

Reccomandation (I'll second some of the above mentioned shows too):
Canaan (short and amazing, but has several annoying points)
Casshern Sins (bad plotwise, but the feeling that is has... makes it epic)
Fate/Zero (MUST WATCH)
Shinsekai Yori (Pretty interesting and has its nice style)
Steins;Gate (less of deepness and more plot centered, but you should like it)

Since you liked Urobuchi (Madoka Magica) check his other works:
Psycho-Pass (pretty overall ballanced show)
Suisei no Gargantia (tho this one... is totally worse... I mean it is bad -_-)
Fate/Zero is also written by him.

welcome to the nhk is very rooted in physiological issues so that maybe something your looking for; haibane renmai is deep but its more subtle imo

Pandora Hearts is pretty good. Also Shingeki no Kyojin gets pretty deep just because every human left alive has PTSD. And I second FMA: Brotherhood.
